Help with CPO "gem"

CPO 640i xDrive, 13k miles and Carfax says the transmission was replaced by the dealership AFTER the car was returned as well as the intake silencer serviced.

Red flags? Are these bargaining chips? What collateral damage could have been caused in these cars if these issues were neglected for too long? The car is otherwise gorgeous and perfectly clean.

There was likely a "cold air intake modification" and the transmission was beat on. Engine didn't fail yet although those six cylinders are pretty bulletproof. If not red, at lease a solid pink
