I think this is a dealer specific issue. My car is highly modded but I have a great relationship with my dealership and the SAs/SMs. I've had my plugs/coils, changes recently with no issues. Had all 4 struts replaced even thought the car is lowered on the KW sleeve kit.... etc.
The BMS stage 1 is a very light tune, i dont think you will have any issues... but its not a guarantee.
