No damage will be done from removing the carbon filters, many have done it. What aftermarket air filter? Do you have a link? Far as I know there is only one option for an intake for the N63 engine in the 650.

You must be looking at M6 intakes if you're looking at MSR, they do not have one for the N63 as far as I know.
